Originally, the wooden synagogue was covered with shingles. It was built in the 1880s. The head of the Dominican order, Fr. Bortkiewicz. The current synagogue began to be built in 1885 on the initiative of the Sejny rabbi Mojżesz Becallel Luria. Luria's successor was the religious philosopher Moses Icchak Awigdor, the founder of the Talmudic school. During World War II, the Nazis devastated the synagogue. After the end of the war, the building was partially rebuilt into a fire station, then it was used as a warehouse for fertilizers and a depot for municipal utility rolling stock. During this period there was the largest devastation of the building. The renovation of the building began in 1978 and lasted until 1987. In 1988, the building underwent conservation work and a Commune Culture Center was established. The brick and east-facing synagogue building was built on a rectangular plan measuring 19 by 25.8 meters, in a style containing elements of neoclassicism and neo-Gothic. The interior has three naves, covered with a wooden barrel vault above the nave, semi-arched above the aisles, supported by four richly profiled pillars, between which a bimah stood. On the eastern wall, there is a recess for Aron ha-kodesh. There are no polychromes, women's gallery and bimah.
